Yes, New York is amazing and fantastic and fully accessible. I am wheelchair user from Russia and I was traveling alone in New York in september 2011 for one week. I wrote a review in my blog (but it`s in russian) and I will give here links, where you can see other fotos, because I made it too much for one post in big resolution.
For transfer from JFK to Manhattan I used http://www.supershuttle.com/ (22$), but if you are traveling not alone - it`s easy to transfer by simple taxi, because it costs 45$ and no matter how many people (1 or 3 goes in it), but if you use power wheelchair - supershuttle.com is the best choice (I use manual wheelchair) for that price.
I stayed at the Hotel Pennsylvania - 2020$ for 1 week in september 2011.

Yes, it is old hotel, but I like it and it is excelent located - in the center of Manhattan, near store MACY`S and Madison Square Garden, not far from Times Square and Empire State Buildig.
Manhatten is very small island - 3 km width and 10 km length (from Dontown to Central Park), but there are so much places to visit, that one week for me was not enough to visit all of them.
I buyed CITYPASS for 80$ and visit:
1. Empire State Building - Fantastic! (fotos in my blog: Empire State Building);
2. American Museum of Natural History - too big and very hard to see in one day, but you must see necessarily "Journey to the Stars" (American Museum of Natural History);

3. The Metropolitan Museum of Art - too big too and very hard to see in one day and have very complicated routes on other floors when you visit it in wheelchair (you can see foto here: MET);

4. MoMA (The Museum of Modern Art) - I like it, it is interesting and not so big! (foto: MOMA)
I called it: Year 2111. Parking UFO`s "Toyota Raspberry" in dense urban areas.
5. Top of the Rock (Rockfeller center) - great view to the Empire State Building and to the Central Park (foto: Top of the Rock);

6. Circle Line Cruise - it is good and accessible, but do not have accessible toilet. Also there is NYwatertaxi - and it have accessible toilet on the board. It works like "Hop on hop" for 25$/per day and take a trip aroud Downtown every 1.5 hours.

For moving around the city, I used a bus. They are accessible! And cost 2.25$ for one ride, but bus drivers did not take even that money from me. I thank them! I preferred the bus, because they are easy to use - just wait 5-10 minutes and go where you need. Taxi is more expensive and need moving from wheelchair to taxi and back.....so moving in the bus is easy!

Unfortunately, I could not see:
- night city light from scyscrappers;
- walking on Brooklyn Bridge;
- Guggenheim Museum;
- High Line Park;
- visit Brooklyn
..I hope I can see them next time.
At the end I want to say - Manhattan is accessible (I do not talk about metro\tube, because I did not use it, for me was enough buses), all museums is accessible too and have accessible toilets, even aircraft carrier Intrepid and Nywatertaxi. Traveling alone one week I absolutely have no problems with accessability in New York.
